Have the same issue here...
I have a logon script in a GPO in two domains, each in a separate forest. Domain A trusts Domain B; however, Domain B does not trust Domain A. Some users in Domain B logon to computers in Domain A. However, I found that the logon script does not work when users in Domain B logon to computers on Domain A.
I tried disabling loopback - replace mode by enabling "Allow Cross-Forest User Policy and Roaming User Profiles" in the GPO containing the script in Domain A. This did not work.
I am working on Server 2003 ADs and applying this logon script to 2KSP4 and XPSP2 clients. Does anyone know how to apply a GPO to users in Domain B that logon to computers on Domain A?
thanks in advance.

I'm a bit confused but it sounds like you want a script that is linked to the user's OU in Domain B to run for the user when he logs into Domain A. If that is the case, try switching the loopback processing to Merge mode. Or if the login script in Domain A is the same one, then make sure it is linked to the OU that the Computer account is in.
If this doesn't work or this isn't what you are trying to do, post more details about the OU's that the computers and users are in and where the GPO is linked.
